What content do you have on the site currently? html content or php content created using Joomla? What main menu are you referring to?

To modify the content of Joomla, you have to go to the backend by typing http://domain.name/administrator, log in using Joomla administrator username and password. This is where you modify the content or actually design the site according to your requirement. I am giving a few useful sources in getting started with Joomla. Hope that helps you get started.
