I just now figured it out and it’s pretty much a breeze from there. You are going to have to sit down and have tons of trials and errors. However there is a free tutorial on creating a basic template.
You can do whatever you want with the modules. You can choose to add them or remove them from your page, depending on what fits your taste.
Just remember to back up everything you do. Hope that helps.!

yes you can create your own say you want to create one for virtuamart , see there modules and get an idea how its done.
templates functionality ?=Actualy its setting modules position to templates. so you can set modules anywhere you want.
you can edit CSS and HTML (template php file) by going to
Site->site templates-> select your template and click edit CSS or Edit HTML
